Defenseman Nikita Zadorov had an outstanding performance as he bagged his first career hat-trick to help his team en route to victory.
Goaltender Dustin Wolf saved 23 shots in his NHL debut.
Noah Gregor was the only scorer for the San Jose team, while goaltender Kaapo Kahkonen made 46 saves, as the Flames missed out on a playoff spot for a fourth year in succession.
Calgary round off a disappointing season on a high with victory, as they finish fifth in the Pacific Division with 93 points after topping the Division the previous year with 111 points. They miss out on a playoff spot for the 9th time out the last 14 years and have managed to secure playoff berth twice in a row only once.
Calgary have no more games left, while the Sharks take on Edmonton in season finale on Thursday night.
