Olivier Giroud proved to be the hero as he slotted home an scintillating header just before the half-time whistle.
The Rossoneri were comfortable after that in the second half as they closed out the free spaces to limit Juventus movement and finish off the match.
It dealt a major blow to Juventus, who themselves were aiming to keep their top 4 hopes alive after a 10 points deduction last week dented their chances and denoted them from 2nd to 7th.
The Old Lady will now be absent from the Champions League for the first time since 2011, when they finished the season in 7th. All that puts the job of Max Allegri into huge doubt as the Italian has failed to impress in his second stint at the club.
For Milan it was a huge relief as they were looking unlikely to finish in the top 4 before Juve’s punishment. They needed a win to congratulate themselves for another campaign in the most prestigious club event after they were painfully knocked out from Inter in the 1/2 finals.
