The visitors went ahead at Old Trafford in the 18th minute after Robert Lewandowski scored a penalty after Bruno Fernandes fouled Alejandro Balde.
Substitute Antony netted a 73rd-minute winner with a low strike from 15 yards out to send United through.
Barca’s Polish ace Lewandowski nearly forced extra time as his shot in the fourth minute of injury time beat United goalkeeper David de Gea before Raphael Varane cleared the goal-bound effort.
The draw for the last 16 takes place on Friday in Nyon, Switzerland and United will face one of the sides that won their Europa League Group.
Teams from the same country, however, cannot play each other in the next round so United will avoid Premier League leaders Arsenal.
United will meet one of Turkey’s Fenerbahce, Hungary’s Ferencvaros, Dutch Feyenoord, German outfit Freiburg, Spanish team Real Betis and Real Sociedad or Union Saint-Gilloise of Belgium.
